The Puritans were not seeking to establish liberty in New England. They wanted to establish a Calvinist dictatorship. This lead to the Baptists and the Hookerites leaving for what is now Rhode Island and Connecticut.
The Puritans broke into factions. Some of them were Patriots. Others were Loyalists. This does not count the Anglicans, who the Puritans broke away from around 1600.
“Congregationalist” was a common term for the various factions …. “Old Lights” and “New Lights” and “Half-Covenanters” and “Matherites” and “Separatists” and “Calvinists.”
The Puritans who became Patriots caused another problem. Their crazed bigotry led other Patriots to question their denial of many civil liberties to non-Puritan Protestants. The religious mindset that most Patriot leaders had was Deism. They believed in God and His moral code, but they did not believe He intervened in people’s lives to help them.
This was a milder version of the Deism of Europe that eventually drew the allegiance of vermin like Robespierre in France.
What made Deism work was the relative tolerance of the American leaders. This made it possible for men and women of the various Protestant sects, Catholics, Jews, some American Indians, and agnostics to work together for Liberty.

We would find that out in the Mexican War. Zachary Taylor treated Catholic American soldiers with respect, and they fought hard for him. Taylor also treated Mexican Catholics with respect, and paid priests and nuns to render care for Mexican POWs who were wounded. Taylor severely punished rapists and church looters in the volunteer state militia (his regulars had better discipline). He did not have to deal with guerrilla opposition.
Winfield Scott, a more brilliant general than Taylor, sadly was an anti-Catholic bigot. (Scott refused to let Pierre Beauregard court his daughter for that reason, and his daughter wound up running away, converting to Catholicism, and becoming a nun! Zachary Taylor didn’t like Jeff Davis because he was a prig and a snob. He let Davis court his daughter Knoxie only if he was to resign his commission. Both men were Episcopalians.) Scott allowed rape and looting of churches. Not only did it cause stiffer resistance among Mexican soldiers and guerrillas, but it also caused many Irish soldiers to desert and join the Mexican army. The “San Patricios” killed a large number of American soldiers as they were Santa Anna’s best unit. Simple tolerance and maintenance of discipline would have saved American lives and prevented the mutiny.
